Usually with a truss rod. If the neck curvature is right, there should be no problem with it.
Otherwise there migt be some guitar problems. The saddle ma be worn off or the guitar gets a "belly" in front of the bridge.

I'm just guessing here since my only 6 string acoustic has a tune-o-matic style bridge, but you would problably have to figure out which way you needed to go for each string. Then custom cut a new saddle. You might also be able to make small changes by filing your existing saddle at an angle to move the contact point forward or back.

On any acoustic which has not been abused you shouldnt really have to set the inotation...
