What guitar effect does the guitarist from Incubus use in Glass on the album SCIENCE? The part right after that girl says 'I wonder why' then all the other instruments start comming in too. Which effect is that?

It's like a flanger with no depth or something. You could use a half cocked wah just so its on the brink of each stage to get that sound though.

its either the frequency anyalyzer by electro harmonix or a ring modulator

Probably a ring mod, I think he uses some Dod pedal for it.

it is indeed a ring modulator
he seldom uses his ring mod and says he only really uses it when he "wants to make a lot of noise"

what exactly does it do?

A ring modulator is a simple device that can be used to create unusual sounds from an instruments output. It effectively takes two signals (each with some frequency), and produces a signal containing the sum and differences of those frequencies. These frequencies will typically be non-harmonic, so the ring modulator can create some very dissonant sounds. For this reason, ring modulation is not a widely used effect.

In easier words, it sounds like a mindf*ck of notes blended together and sent out as crazy sound

Is the same Ring Modulator with distortion, playing harmonics in the 3rd fret of low E string
